Did the show become more darker and less friendly as the series continued?

I don't know if I would immediately say "darker" per se but Season 6 undeniably did have some heavy-duty storylines like Shawn's dad dying and Alan and Amy's baby (their fourth child, Joshua) having postnatal complications.

I thought it did, but at the end of the day, what the characters focused on were real life occurrences and so it only made sense for the show to be the way that it was.

Boy Meets World sort of grew with its characters, so to say. As much as I criticize some of the later retcons, I do have some appreciation for the writers being willing to give more 'real world' aspects to episodes.
