Outside observations:

Captain Holt seems to only act as the captain for the dayshift - As the precinct captain, he’s in charge of the entire building and all shifts.
There was no lieutenant until Jeffords made that rank - There would be at least one lieutenant between Holt and the detectives and that person doesn’t exist in the 99 universe.
Both Rosa and Amy wear heels which is a no-no for female officers on duty - You can’t run well in heels, they can injure someone with the wrong step and they throw off your balance. Rosa (actor Stephanie Beatriz) had to wear them because without them she isn’t that much taller than either Amy Santiago or Gina Linetti.
Everybody has a car - This is because the writers and the actors live in Los Angeles where vehicles are a necessity. In reality, many police officers in the NYPD do not have vehicles unless they also own a home as parking and garage space are extremely expensive.
Jake and Rosa’s brief jaunts to prison would have made them wealthy - The city would have compensated them quite handsomely for their wrongful imprisonment and it seems doubtful that either would have returned to the NYPD as a result.
The witness protection scenario in Florida is completely absurd, especially the part where the department knows where Jake and Holt are - For witness protection to “work”, all ties from their former lives would have needed to be cut. Additionally as Holt’s husband, Kevin Cozner would have been offered the opportunity to go with him into witness protection. And finally, while they may have lived near one another while in the program, Holt and Peralta would have been told to avoid one another at all costs.
Latvia is not a developing world nation - While its standard of living is slightly below that of France or Germany, it’s a modern nation. The dialogue involving Nickolage makes it seem like it’s a third world hellhole.
Jake and Rosa leaving the department would be complex events, not the “Okay, I’m quitting” scenarios dreamed up by the series - NYPD officers are well-paid, have good pensions, and great medical insurance. Quitting the force would be a major undertaking in not taking care of the pension and benefits issues, but also because as former police officers, they can be subpoenaed to testify in appeals and criminal cases for an indefinite period of time into the future.
