This was explained in the last episode. When Theodore was born, Wally couldn't pronounce Theodore. It sounded basically like Beaver whenver Wally tried to say Theodore. That's how Beaver got the nickname Beaver.

Jenny is right about the last episode saying that "Beaver" was the only way Wally could pronounce Theodore, but there is also an earlier episode that says something different. June's Aunt Martha comes to watch over Ward and the boys as June visits her sister, who just had a baby. Aunt Martha doesn't understand why Theodore is called Beaver and June tells her that is the way Theodore pronounced his own name when he was younger and it stuck.

Perhaps it is correct to assume that both Wally and Beaver had trouble pronouncing *Theodore*, so when he told Miss Canfield he wanted to be called "Beaver," and she asked if that was his given name, he replied, "Yeah, my brother given it to me." Wally would have had a clearer memory of the mispronounciation "tweevor" and playfully started saying "Beaver," and Beaver liked it, so that settled it [for everyone except Aunt Martha].
