I can only make an educated guess, of course, but, i believe Barney's eyes were drawn like that to make him look simple-minded and child-like (Which was his character, after all)...and, Gazzoo didnt copy Stewie, Stewie copied Gazzoo!

Its been over 5 years since I've seen The Flintstones

but I was watching this documentary called Twistand there is a clip in that of when Fred was stepping in for Rock Roll(or whatever his name was), and I looked at Barney and the man has no eyes.

Weird.
