Which DVD set is the "Facts of Life" pilot episode on?
IMDB puts the "Facts of Life" pilot episode, "The Girls' School", as the last episode of season 1, but the back of the season 2 DVD box seems to say that it was sometime during that season. Which set is it on?

The first one. It aired as Season One, Episode 24 a.k.a. the last episode of Season 1.

Well, I read the Amazon comments, and it is on the last episode of the 1st-season set. Mrs. Garrett was still on the show for a while during the 2nd year, which I didn't know until now!
