I think it's Dr. Cox.

I would think it is Dr. Cox or "other".

If it was JD , it would make things too messy and soap opera-ish, which is not the way the show is.

JD is too immature and his character needs to develop before they saddle him with a kid.
It would also hamper any further story lines.

I knew it was Dr. Cox! :D

They didn't say what the baby's gender or name was.

I think Dr. Cox is the daddy.
