In later seasons, DJ moved into the other room and Michelle moved in with Stephanie. But Jesse had moved to the attic with Becky at that point right? So why couldn’t all of them have a room again?

Joey took the room that used to be Jesse's room which is where Stephanie was, I guess before Pam's accident. Joey's basement space was turned into Jesse's recording studio.
