There's no wrong answer here, but since it's my brilliant idea ( ;) ), I'll start.
Season 1 - Nada, since it was a short season that introduced most of the characters and was mostly ignored in subsequent seasons.
Season 2 - Instead of killing Miss Calendar turn her into a vampire and have her be Angelus' "love" interest (Spike had Drusilla, so...)
Season 3 - In the band candy episode, there was a hint that Joyce and Giles "got together" while under the influence. Instead of Dawn being introduced later, make her an "oops" resulting from that get together. Also, the Harmony character should have been killed off at the end of season 3 or very early in season 4.
Season 4 - While I don't think the season was horrid, there would be a bunch of changes here.
First and foremost, Lindsay Crouse's character would have been the season's Big Bad. It's been a while since I read Frankenstein but as I remember there were two main antagonists in the book, and Frankenstein's monster was neither of them.
Also, the Spike character was softened *way* too much - maybe he should have been kept around as an occasional ally out of necessity but not as someone to ever be trusted.
Lastly, while season 4 had some great eps (Hush, Fear Itself), some of the worst eps wouldn't have happened (Beer Bad, the mystical boinking ep).
Season 5 - I thought Glory tied with the Mayor in season 3 as the #2 Big Bad (Angelus in season 2 was the runaway #1, IMO) but while Joyce still would have died in a non-mystical way, there would have been a spell used in an attempt to bring her back but it would have gone awry and simply aged the baby from season 3.
Also, the ep The Gift probably wouldn't have happened. It was a fantastic ep, and would have been a great way to end the series. However, it wasn't the end of the series.
Season 6 - The Trio shouldn't have the season's Big Bad; keep them around as minor irritants to Buffy. The Big Bad should have been a member of Buffy's inner circle who turned. Since I liked the Dark Willow arc at the end of the season, that should have been extended throughout the season.
Season 7 - Scrap the whole season. It could have started and ended in the same places, but even those would have changed. The only thing in the middle worth keeping was the destruction of the Watchers Council. The Giles character and the Anya character should have been in Europe having adventures while reconstituting the Council as part of a pilot for a spinoff series. While they wouldn't have fallen in love with each other (the relative emotional maturity levels of the two characters would have made such a combination creepy), if the pilot took/was picked up and other characters needed to be introduced into that creative universe, falling in love could have been kept in reserve as a way to introduce those characters.
