I haven't seen enough Family Matters to know the answer to this question.

I always thought that Stefan was an alter-ego of Steve created through his machine.

But now I just saw an episode where Stefan is a separate person than Steve. (Stefan was in Italy and Steve in a submarine).

So did they become 2 separate people at one point?
And did they stay that way?

Am I right to assume that Steve just used to become Stefan for periods of time and then change back?

I'm not sure but i think steve a had machine that could clone things so he might have made a copy of stefan than had a steve and a stefan at the same time. And yes he would use a machine to become stefan then change back. And i think at one point later he somehow gets rid of the stefan clone buts its been years since ive seen this show.

Orignally in Season 5 Steve built a transformation chamber that allowed him to be Stefan for short periods of time. At the end of season 7 Steve was able to clone himself. Steve and his clone began fighting over Myra, and Laura came up with the idea to turn the clone into Stefan. So from then on Steve and Stefan were diffrent people.
