Instead of having the Captain get married and Gopher leave to take another job, why didn’t they have the boat sink, a la the Poseidon Adventure? That would have been a much more dramatic and memorable ending.

That would not have fit the style and humor of the show. It was a light hearted comedy, with dramatic overtones at times. Definitely not morbid or depressing. Although some of the latter episodes (40s Fantasy) pushed it a bit.
