On the original Dallas, when Bobby was killed off and came back from the dead (the infamous "dream sequence" season of 1985-1986), Knots Landing's producer said they were not going to trash their season just because Dallas did and that the "Ewings were not welcome in Knots Landing anymore."

Was any reference to this made when Gary revisited Dallas to attend J.R.'s funeral?

I ask, because I have not seen season two of the new Dallas yet.

Nothing was ever said. In fact no mention of anything in KL was said. The only thing they did was say that Gary and Val had split up. Then they dropped that story with no explanation. Pretty much what they did with all the old characters. The new writers didn't know the backstory at all. That's one of the things I hated about the new show. They had Sue Ellen and Val fight like it was JR and Val. I don't remember all that Animosity between them on the original show.

I don't think there was. I don't even recall Sue Ellen and Val being in the same scene together, much less having an argument.

I agree with the writers not always knowing the backstory: In the new Dallas, Cliff Barnes engineers this devious plot involving his daughter. In the old Dallas, by the time the show ended, Cliff had dropped his feud with the Ewings and was Bobby's friend.
