Well I believe the original Alcatraz special lasted well over an hour so they obviously weren't going to include the entire thing. They probably judiciously edited out what they thought was superfluous and went from there. I mean the original special even included a segment on Jean Marie Gagnon which was entirely unrelated to the Alcatraz escape.

I don't have the Legends DVD myself, but I have heard that the Alcatraz segment on the DVD was about 20 minutes. The original 1989 Alcatraz segment was about 75 minutes without commercials, so yes, the DVD has been edited, quite heavily it would seem.
