Probably the same reason that they showed the Seattle skyline in every episode of Frasier. But I do see your point. I get a little disturbed whenever I see the WTC on TV, even if it's just a background shot.

I know, no one saw 9/11 coming and those towers was always a major part of the NYC skyline so that's probably why it's featured in every episode up until 2001. I just a 9/11 reminder every time I see them

It was part of where they lived. Phoebe "drove", I use that term loosely!, the NY checkered cab at times that was her grandmothers. They went to street vendors at times on the show and the coffee house name was a play of words. If you notice though after 911 they skyline is changed and the towers are no longer there.
