Here are my picks:

Steamer trunk corpse - later identified as Jasper Watkins, the computer-enchanced photo and the photo of his corpse on the coroner's table scared the living hell out of me. I couldn't sleep for a long time.

Dana Satterfield - when "Shirley" ran right into the killer in front of the liquor store had my heart racing.

the 2 Mary Morris murders - the whole thought that a hitman murdered both sent chills through me

Blind River rest stop murders - when he shot Jackie McAllister and Brian Majors. The eerie music through the whole episode was creepy too.

ATV murders - just watching the episode unfold freaked me out and the music towards the end is scary.

Grocery store robbers - jumping out of nowhere and holding the clerks at gunpoint. Whole case gives me the willies.

can't think of anything more at the moment but I'll come up with some.

One particular scene in the Ed Baker segment gives me the creeps. It's when he's sitting on his bed, holding a gun and then the phone rings. The guy on the other end says "get ready to die". The music during that scene is scary as heck too.

On the Canadian UFO segment when 'GUARDIAN' is seen typing his name on a typewriter and RS says 'Virtually nothing is known about 'Guardian's' true identity.' Just the music in the background. Freaky but cool at the same time.
