I've realized that Penny seemed to stop having a crush on JJ in Season 6. When Season 6 came around, she pretty much treated him like a regual neighbor instead of "the man of her dreams." This situation happends a lot in other sitcoms, where in one season a character is in love with another character, but by the next season, they fall out of love with them and act like they were never in love with that character in the first place. That's So Raven did that with Cory and Chelsea, and The Suite Life did that too with Zach and Maddie, even though he fell out of love with her in the second season, but later that same season, fell back in love with her.:)

Yeah, I did realize she didn't have a crush anymore. I also realized she didn't have too much of a part in the show. She wasn't in a lot of the 6th season episodes.

That's because with Esther Rolle back there wasn't much of a need for the character anymore. Remember she was only brought on the show in the first place because Esther Rolle had left

It was just a case of Penny outgrowing a crush. Happens all the time.
