I think Chuck is going to become one of those characters that will surprise us throughout the course of the series. I don't read the books, so I don't know for sure. But it seems like there's always one of those bad guys turned good in a drama like Gossip Girl, for example, Nathan in OTH...he did a complete transformation...Bright on Everwood, etc.
