Why does just about everyone including Megs family treat her like dirt?

I'm not sure but she is rather great

Because every TV show has that one character that everyone dumps on Bud Bundy, Gilligan, Potsie, etcetera you know to give the other characters a sense of superiority and to provide that one family member that the audience can feel sympathy for.

i think its also based on a genuine dislike for characters like Lisa Simpson who you're supposed to sympathise with, but who a lot of people find quite annoying

yeah, i doubt it. if Family Guy carried all of the plotlines they formed in one episode to other episodes, all of the characters would be either dead, in jail, or a different gender. :p
