Forgive me if this topic has been posted before.
Two of my least favorite episodes are "Diane's Nightmare" and "Yatch of Fools." With the former, what bugs me is the whole dream idea - it just feels gimmicky. The latter episode disturbed me because it felt like a recycled storyline with recycled jokes, only it was set on a boat instead of the bar.
Nevertheless, these episodes are better than a lot of "best episodes" from other shows.

I didn't like the episode where Kelly first brings Henri to the bar and he keeps telling Woody he's going to steal his girlfriend. Not that the episode wasn't funny it's just the jokes got old and it wasn't something I could watch twice and still laugh.

"Baby Balk"- Prospective parents Sam and Rebecca seek pre-natal advice from Lilith and Frasier when they discover that the road to conception is somewhat rockier than anticipated.
I really hate this episode. Its probably the only episode I can say I hate.

I dont mind that one.
Its definately not in my top 10, or even top 270.... but I dont mind it.
The worst has to be the episode where Sam and Rebecca dream of what being parents will be like.
(the one with Sam Jr.)
I HATE this episode, actually.... I think I may watch it only one more time when I get the DVD, and then block it from my memory forever.

Worst episodes are the ones with that guy who looks about 14 trying to crack onto Rebecca, they were awful, I think Sam goes to an island to tend bar in one of them, it's unwatchable.
Also bad are a lot of the Roger Colcord eps, the boat with the bomb one that you mentioned is particularly ordinary.
Borderline is the episode where Eddie and Carla get married, they're trying to be funny with all their hang-ups and superstitions, but it's agonising to watch, and there's no great pay-off.
