I'm not sure, but wasn't it because Wally couldn't pronounce the name Theodore (Beaver's real name) when Beaver was a baby?

That's right, Beaver got the name from Wally because when Beaver was a baby, when Wally would say "Theodore", it would always come out "Tweedore". In the very last episode, Ward finally gives this explanation. At TVLand.com there is an interview video with Jerry Mathers and on this interview, Jerry explains that the show's creator used the name Beaver because it was the nickname of one of his shipmates. Hope that helps!
