The syndicated versions are usually cut. Certain scenes are edited so they can make more room for commercials.

As BrianDamage said there are some parts edited out of the syndicated shows that were in the original airings. It is usually not much cut out, but it is annoying not seeing scenes you know are supposed to be there.
See this thread for more info:

For "The Revenge", Larry David originally was the voice for Newman, so his voice was heard on NBC. Before Seinfeld went into syndication, Wayne Knight took over the role of Newman, so he reread the lines, and his voice was dubbed over Larry David's for syndication, since Newman was only heard and not seen in that ep. Something similar happened for "The Handicap Spot". John Randolph originally played Frank Costanza, but he was replaced by Jerry Stiller for the next season, so before Seinfeld went into syndication, in spring 1995, all scenes for that ep were refilmed w/ Jerry Stiller as Frank Costanza, including all the same actors in the other parts. The Seinfeld DVDs have included both the NBC and syndication versions of both these eps. The Seinfeld Chronicles was also included in both network and syndicated versions, since the original network airing had a different theme song. The DVDs have been very good about including deleted scenes, and two that I know about for future seasons is a scene w/ NYC Mayor David Dinkins in "The Non-Fat Yogurt" that would have aired instead of Rudy Giuliani's scene if Dinkins had been reelected and the real George Steinbrenner's cameo appearance in "The Invitations".
